If you use a pencil, you'll just have to erase all your markings.  Instead,
I prefer to use the smallest post-it notes available (little colored ones
that are only about 1/2 inch high) to make notes in the books of musicals.  

Then, when something you've changed gets changed again (and it will get
changed again), all you need to do is move the post-its.  During the last
performance, you can remove the post-it's and turn in a clean book.
